Xabi Alonso’s Black and Reds found the back of the net against 10-man Bavarians through Nathan Tella in the 69th minute.
Vincent Kompany’s Bayern had goalkeeper Manuel Neuer, red carded early, in the 17th minute.
The host who fielded without sharpshooter, Harry Kane, had their chances, however, were unable to convert.
Alonso is yet to record a loss in the DFB Cup – fielding nine (9) times and wining all nine (9).
